Does iptables have a performance impact

It seems like after 2 days or so my connection speeds drop from
around 250kb/s to about 20kb/s. Is there a way to check if iptables
is the cause ?

Sure. Remove iptables, and see whether throughput improves, or stays bad.
If it improves, add your iptables setup again, and tell us how it looks.
