syslog-ng 3.4 config
Updated today but when merging the config it seems RADICALLY different
from the older one, probably leading to only a couple of log files being
written.
I have noticed something similar but a bit less extensive with
logrotate, I read in its configuration "hardened gentoo" being replaced
with "gentoo".
Maybe these packages were shipped with a vanilla config that conflicts
with the way hardened used to do things until now?

Yes, these are the vanilla configs. See
https://bugs.gentoo.org/show_bug.cgi?id=375853, it's also documented in
the ChangeLog. The hardened config files can now be found
at /usr/share/doc/syslog-ng-3.4.2/syslog-ng.{conf.gentoo,logrotate}.hardened.bz2 .
