That syntax will over-write the previous value.

The directory structure does not work in the manner you showed; it is
one path with each group under it.
if you must have that structure, create a copy of your rancid.conf and
change the BASEDIR to /path/to/Remote-Sites, and if necessary change
CVSROOT to the $BASEDIR/CVS with BASEDIR from the original rancid.conf.
and add a second cronjob with rancid-run option -f?/path/to/rancid.conf.copy
