Given the configuration error produced in the first configuration:

SSL Library Error: error:0909006C:PEM routines:get_name:no start line
(Expecting: CERTIFICATE) -- Bad file contents or format - or even just a
forgotten SSLCertificateKeyFile?
...I am guessing there is something else wrong with the config than just a
mismatched cert/key pair.
I'm not aware of any problems with the cert/key pair check in recent 2.4.x, but
it's quite likely it was insufficient in 2.4.6.
